SeqTRACS: LIMS for sequencing core facilities

Summary

SeqTRACS is a Laboratory Information Management System (LIMS) for tracking, organizing, and accessing sequencing requests and ABI trace files produced by a centralized sequencing core facility. Users electronically submit sequencing jobs to the core facility which organizes sequencing projects onto 96-well plates. Resulting trace files are tracked in a database and can be retrieved by the user.

 

Methods

SeqTRACS is implemented in the Java programming language as a fat client with an Oracle RDMS backend. The tracefile viewer uses modified classes from the BioJava open source project. (http://www.biojava.org/). In order to perform the base calling and calculate quality scores, seqtracs relies on the commonly used phred software to analyze the tracefiles (Ewing et al. 1998). The SeqTRACS GUI uses Java Webstart for easy deployment and updating while avoiding the restrictions associated with Java applets. (http://java.sun.com/products/javawebstart/index.jsp).
